There are Bed and Breakfasts. A lot of them are actually in Cambridge, which again is right across the water. People should not hesitate to stay in Cambridge if they are coming to Boston because it is so close and it is all connected on the subway system. There are of course major hotel chains like Marion, Hyatt and Raddisson, but I personally like the more historic hotels. The ones that are well known for example the Harmony Parker House, which is famous for Parker House rolls and Boston Cream Pie. They also have a Boston Cream Pie Martini, which I am a fan of as well.
